Here's a question, if a ship has a bonus to say explosive damage for missils but the NPS is weak against Thermal(sansha's nation). Is it better to still use the explosive, or switch to thermal even though you get no bonus?

Sometimes it is, and sometimes it isn't. Depends on the numbers. You can do the math.
