I have a Video Card that needs replacing so I have to play most of my games in a window... is ther a window mode? I remember there being one on the pc version.

Yes... press Command-Return to switch to windowed mode.

Does anyone know the config file to edit to make windowed mode the default? I gathered it was possible.

and change
"FullScreen" = "1"

to

"FullScreen" = "0"

I have tryed that but i can't find
"FullScreen" = "1"
so it is hard to change it to
"FullScreen" = "0"

Another thread said to change "Desktop" to "Y" for windowed in the newest version of the Cider software being used, but that looks like it's in the wrong section (x11drv rather than sdldrv).

This is what I have at the moment (windowed off by default, since I don't want to drop from 1900x1200 to 1600xXXX just to use a window), check to see if you have the same "FullScreen" value in sdldrv, and try toggling that or adding it.

In Terminal, to look at your file in the specific section enter:
$ grep -B 15 "Desktop\"" ~/Library/Preferences/EVE\ Online\ Preferences/config

To open it in TextEdit:
$ open -e ~/Library/Preferences/EVE\ Online\ Preferences/config

You should make a backup first:

$ cp ~/Library/Preferences/EVE\ Online\ Preferences/config ~/Library/Preferences/EVE\ Online\ Preferences/config.backup

changing desktop to Y will work, but the correct way to change it is to put something like "desktop" = "1280x1024" for whatever your chosen res is. if you use Y then the game will complain in the console.log. the fullscreen entry has now been replaced with a desktop entry in the same section and thats the one that will determine if it runs in a window or not, so you can just alter that line.

have you tried downloading a fresh copy of the client and trashing the config file?

Yes, it is a fresh download - strange.....

but - AAARRRGGGHHHH - it was my fault - i edited the wrong config file - i'm so stupid....

I had to add the line "FullScreen" = "0" to my [sdldrv] section of the config file.
Worked like a charm.

Just add the line, then use command+return to go into windowed mode.
