You drag/drop the inputs and outputs in the "Processes" tab of your POS management screen. Once you have setup your entire reaction and all your inputs/outputs show the proper setup (you should see 1/1, 2/2, etc displayed) click "Apply"

No coupling arrays are needed between silos unless you want to put one on the output silo to cover times when you may be emptying the output during a POS "tick" (a POS cycles reactions once every hour at the same time every hour). This "tick" is the same time that the POS consumes fuel, so what I do is simply leave 23 hours of an easily-portable fuel (like robotics) in the POS and note the time on the low-fuel mail I receive from the DED. This time is the POS tick, and I name the POS using this information to help my addled memory. I use the following naming convention: System Name Planet - Moon :mm. For example: "Jita 4 - 4 :09".
